Audacity is a free cross-platform audio editor that will do what you
need.

You can create labels at the start of each track, then 'Export
Multiple...' using the labels as split points.  Alternatively you can
export the labels as a text file, then use another cross-platform tool
(label2cue) to create a cue sheet that you'd use alongside the original
FLAC file.
